It's common in 90% of the factory paint finishes I have seen and worked on. Usually most visible in a non-metallic color. There's no getting it out. Don't OCD over it.
Have my hands on both tools during Mike's three day class, I'd buy the Griot's all day long over the Rupes. There's nothing wrong with Rupes, but bang for the buck in my personal opinion, the Griot's is a better tool after having used both.
Are you inspecting your towels when they come out of the dryer? I can tell you first hand that I visually inspect, and then feel, my mf towels on both sides and pick a lot of things out of them before the next use. Particularly my black ones that I use for door jambs and other filthy areas.

After reading your post the first thing I read is that you are not properly washing/drying your car. If you are hand washing and drying, you should not be getting swirls which leads me to say you are not using quality soft dry towels, and possibly not washing correctly with a two-bucket system...
