Does the staining affect the pads in more way than just the colour? I'm just wondering why people feel they are useless for other polishes after the staining.

The 'filling' that your are seeing is probably the oil binding with a bit of polish dust. It should wipe off.

Yes for oils - no for fillers. I found that PF2500 worked the same as Chemical Guys V36 on my VW as a final polish with a soft foam pad. With the hard paint on this car, SF4500 made no visible difference and I needed V32 (FG500 equivalent) with a medium pad to actually do any light scratch...
