Is there a way to tell if the orange peel on my '15 VW GTI is in the base coat or the clear coat?

Orange peel is in whatever the top layer of paint is. In your case, clear
 
The base-coat (BC) goes on very thin...
(both the OEMs' and aftermarkets')

Therefore...IMHO:
If there would happen to be Orange
Peel occurrences in the BC---at either
of the above "locations"---then:
painting-systems' set-ups shouldn't
be a person's primary career choice.

So how do you fix it? My new car has TERRIBLE orange peel. It's the number one thing that bothers me about my car. I was under the impression that wet sanding was the only fix.

Just gone through exactly this..
look up my post on "denim too slow"......

due to to my mercs white single stage paint denim could do it but it was incredibly slow and labourious..
As the job progressed I ended up wet sanding 2k by hand, DA 3k marks.. Then wool rotary and SMAT COMPOUND.
then foamed wool and DAT COMPOUND.. Then foam DA AND DAT polish.. Then Jewel with foam rotary and car pro reflect..
my c class estate took easy50 hours all in.... Including set up clean up... 1 panel at a time.. As its a daily driver..

In your case I'd try the denim if it's slow then just get stuck into wet sanding BUT DO YOUR HOMEWORK FIRST...
work slowly and check progress regularly... Good lighting is very important to judge progress....
And make sure you really want to do this.. Cos once you start you have to do the whole car to get an even finish..
