Depends on what type of clay you are using. Mild vs Aggresive. Usually mild clay bars dont leave any type of marring compared to much more aggresive clay bars such as Meguiar's professional clay in red.

As long as you use a fine (or mild) clay bar and use a decent amount of clay lube, claying shouldn't mar the paint. Use clean clay, too. If it ever falls on the ground, clean or not, don't chance it. You could create damage that's not easily removed. My car has been clayed several times in the past year, no marring or anything. In fact, I gotta use some clay again soon, lol. Yet another project coming up.
