If its an overspray (fine mist like paint) you can use clay bar to take it out. Believe me its not 10 min job but very safe and effective. :) Follow instructions of the clay bar if using for the first time.

Yea honda has problems with their transmission in most of the cars, going aftermarket is the only way with a manual.

Well it might come out when too much pressure is applied but if done slowly it should be fine. I have similar problem, i got lots of paint chips and will fill those with my pain followed by 2000-3000 grit sand paper to level the surface and will hit it with polish and wax after. I would...
