Question on tri-coat paint application on a key scratch

I just got some tri-coat paint for a key mark I have in my 08 Tahoe with diamond white paint, 800J paint code, and I was curious as to how I would apply it to a key mark seeing as there is 3 layers, base, mid and clear coat. I was putting on the base coat today, and I was getting it all around the outside of the scratch and when I went to remove it with laquer thinner I'd end up taking off the fresh paint I just filled in the scratch with. How would I go about doing this? The mark isn't down to the primer but otherwise pretty deep. Should I just fill it in, wet sand it down with some 2000 and then add the midcoat? Or what?
 
Fill the scratch with layers letting each dry until its alittle higher than the surrounding paint. Let it cure and lightly wet sand with 2000 or higher grit. Lightly compound and polish then wax it. Never found clear coating the repair that beneficial but doesn't hurt. Te clear will blend in with your polishing steps.

How about the mid coat though?
