What Are These Marks In The Paint?

Car-Black Lexus GS 350
DA- Harbor Freight
BP- 5 Inch
Pads- Lake Country- Orange Hex/Foam, White Foam, Black Foam
M105/205

First time EVER using a DA. I've read and viewed LOTS of Mikes material and videos. Since It's my first time I know my technique is not the best but I rate it pretty decent. I do need to work on how much product to put on the pads but I did prime them and tried a combination of X patterns and 3 pea size dots. Did my first test spot on the trunk with M205 and white pad which demolished the swirls and buffed out satisfactory IMO. It did not take out the scratches you get when women/teenage girls slide stuff across the paint. You can not feel ANY of these scratches or catch them with a nail. I figured The M105 should knock them out easily so I clayed the trunk then wiped down with M34. After orange foam and hex with 105 the scratches are still there but I know it has to be an error in my technique. I can live with those scratches since you can't even see them unless at the right angle and close up after the NXT sealant was applied.

Now that You have the background the reason I'm here is because I have the spots on the roof that I figured were water stains and they are still there after compound, polish and sealant was applied Yes I knew they were still there after each step but the results look so good that I said I will try to address them at a later date. I do however want to know what they are and if it's possible to remove them with a DA. I took pics but the sun was messing with the image. I also resized them. You can't feel them either.
 
Almost looks like either a bird bomb etching or, like you say, water spot etching into the clearcoat. Hard to tell from the pics.
 
Yes the big one does indeed look like etching from bird poop but look at the smaller ones around it. The roof is littered with those small ones and I'm not ready to concede them to be from poop although it is possible. But say it is poop or water stains, what is the best polishing method to remove them?
 
Looks like severe water spot etching. Depending on how deep they go you may not be able to fully repair them. You have a lot of the same products I use on a daily basis. A great combo for water spot removal is a microfiber cutting pad with a generous amount of M205. Seems counter intuitive to use a fine polish for heavy correction but it actually works great to repair mineral deposit etching.

I also have the Megs MF cutting and polishing pads but I was concerned about cleaning them between sections since I don't have compressed air at this time. I do have a pad cleaning brush. It's strange when I was cleaning the foam pads on the fly not much product was coming out on the towel.
